Yeah tuning by ear means that every string should sound the same as the string above it on the 5th fret, except for the third string in where the 4th fret is used.
Its basically finding the same note in two close strings and tune by it.
I mean, if you tuned the first string, just grab the second string in 5th fret and play harmonically second and first strings, until you hear they sound the same together.
When you check second string you just grab the 4th fret of the third string, but its 5th fret in all the others.

Anyways, my sig tunes fine. Do you have the volume knob all the way up? because it won't tune properly if the volume's low/off. Or maybe there's something wrong with the wiring. That would explain it sounding tinny too, because mine sounds fine. I just got an SH-4 added to it so I'll maybe take a video and you can tell me if yours sounds the same (I'll set it to the old pickup)
